I have bought some SP Engineering Exhausts for my 2003 Z1000.
I have been told I have to change the fuelling with a power commander or similar device or else it will run rough and damage the engine.
Any ideas?

Yes it is always best to get a powercommander once you have changed the exhaust and have it set up on a dyno. The bikes as standard are designed to meet emissions and noise regulations, which does not always mean the best power / throttle response set up. So by getting your bike set up with your new exhaust may give a nice improvement.
