I would look at the power commander.
The is also a fuel cut out relay, it is to the rear of the flasher unit, a long shot but it would be worth testing this to prove it is ok. I am away on business at the moment otherwise I would have studied the service manual for ideas.
Keep us posted to what you find➡.

Rick! Long time, no see ;D My thoughts...Try swapping your ECU and so on but try them on the other Zed....let me tell you why though. If the component is ok...his bike will run perfectly, if not then that's the bit you need...then try his part on your bike. If it is the PCIII or a loom issue or an FI issue it might be harder to trace by just swapping parts and you're no closer to the solution. SO its not the plugs or the stick coils as been replaced. Has the bike ever had a spill? Have you checked the pickups and rotor, in case they are misaligned or loose? If the pickups or rotor are out then it won't give the correct info to the coils. If its a fuelling issue then could be the FI (injectors) or ECU or a PCIII. A 2K misfire is pretty bad. You could clear the map on the PCIII and reload a fresh one. Don't think its a bad fuel issue as would misfire across the rev range. I also doubt it could be the amount of fuel (blockage, swarf in tank, kinked pipe) but might be worth a look just in case. I take it there is no FI light showing or codes to be found ?(The Kawasaki dealer would have found the codes and the FI light would be lit up anyway). So you have to assume its not to do with the electronic side of the FI and if across the 4 cylinders then can't be a mechanical fault unless its the butterflies but even that wouldn't cause a misfire. I'd be looking at the mods, then component swaps, then a petrol can and some matches if no joy Keep us posted....I like a good mystery. F
